I did set the DAISY_HOME Environment Variable and stopped following the installation manual at this point in time (as Bruno recommended). Instead I continued restoring the backup which seemed to work:

It appears that the backup has placed your site content and the daisy
source contents together and confused the system. What I would do is
extract the daisy zip to C:\Daisy-2.2 (or whatever version you are
using). I would then run the backup tool again:
C:\Daisy-2.2\bin>daisy-backup-tool.bat -r 20080725_000 -l c:\(Site name)
-d c:\(Site name)\RepoData

this should help separate the daisy content from your specific site
content.

Once you have done this. Try this and we can take it from there.

Thanks,
Greg
