Daisy versions up to 2.0.1 use FOP 0.20.5, the footnote problem has
always been there.

Starting with Daisy 2.1, FOP 0.94 is used. In this FOP version,
footnotes should not overlap with the page text anymore, though a new
problem is that footnotes used in tables or lists don't appear.

If you don't like the links-in-footnotes behaviour, it is easy to
disable or change this in the document-to-xslfo.html (to do this
properly, see the docs on skinning: make a custom copy of this file in
the wikidata directory).
