We run multiple sites out of the same daisy installation by proxing and redirecting with apache. We still leave the base folder intact, but that's pretty cosmetic when it comes down to it.
Check out our set up for two of our sites:
http://oaais.ucsf.edu/
http://security.ucsf.edu/
Now here is where the fancy stuff comes in:
If you go to http://oaais.ucsf.edu/EIS/ which would normally put one in the "EIS" site we redirect the user over to the correct URL (i.e. http://security.ucsf.edu/EIS/). We do the same thing for the http://security.ucsf.edu/OAAIS/. I can share our apache settings in the wiki if there is interest...

I DO hope there is a solution and that it comes to us soon, or we will have to abandon Daisy. One of the main reasons why we chose this CMS was that we could have a single repository to manage several sites in several domains. Prefixes and directories to distinguish separate web sites are simply not acceptable.
